I would just run the stock gears...unless you are planning to run headspeeds lower than the sweet spot.  If you need any help feel free to email me, I may not be on here much in the next couple of days. What headspeed range are you planning to run?
I see you wrote you plan to use a 560kv motor on 12s.
What ESC as well?

I am guessing the 2250 range.  I see a lot of talk going on about "slow headspeeds" but I am coming from a Trex 450l and that setup was purchased as a complete package in the box.  I am assuming I may be able to run it on a 6s pack later.

I am looking at the castle 120HV.

2250 is not too slow for 606 main blades.
2250 is the max governed rpm for the 12t motor pinion using the Castle gov.
The stock gear ratio will serve you well with 96mm tail blades.
If you are spending more time at lower headspeeds the 4.5 ratio may be desired.
This will largely depend on your flying style.

In the past I have run my 700 class helis on 6S instead of the 12S I normally ran them at.
Most ESCs will just run at 100% throttle output since the governed rpm cannot be reached.

What is it you'll be looking into for governor mode?
When using "Set RPM" on the Castle governor your throttle curve would be a straight line instead of a linear line or V curve.

I have not used a governor mode before.  Thank you for your help.  I just ordered the motor and will use the 12t pinion. 

You must have known I was going to ask about the tail blades as well.

Depending on your flight style 96mm tail blades will serve you.
However if you are talking about flying hurricanes into funnels than the 4.5:1 tail ratio and 106mm tail blades should be installed.
